agents/init discovers a project's structure and scaffolds
wiki.config.json + the folder tree on first run, redirecting to
agents/migrate afterwards. Also renames the top-level input/ directory
(and its two build/lint fixtures) to knowledge/, since it holds both
raw sources and generated wiki output, not just input.
